Server 2012 R2 OS (C:) captured to .wim
There is an junction that points to c:\windows\folder\folder
Restored from WinPE to W:
The junction was created as w:\windows\folder\folder
When booted to full OS, of course W: does not exist, hence anything that relied on the existence of junction stopped working
Any way to restore junction "as it was"?
wimlib restore junction on ntfs

Did you try the --norpfix option? See the documentation for wimapply.

What does norpfix option do in this situation?
